Ultimately, it's the same as the differences between any other two tires you wish to compare: the construction and the compound of the tire. While both Goodyear and Hoosier make their tires in a wide range of compounds, ultimately they will have different characteristics that could make one tire better suited than the other to a certain car or a certain track (or a certain driver's style). This would play out in terms of how quickly the tire heats up, how long it can provide it's maxumum level of grip, etc etc.
From personal experience, I've seen almost as many Goodyear slicks as Hoosiers among amatuer racers using such tires. The key reason you see these two brands though is largely related to the fact that they are commercially available. Many of the current radial slicks from Michelin or Yokohama or such cannot be bought, and are available only through very costly leases (in short, this scheme is done to prevent their competitors from even getting a look at an unmounted tire and seeing what kind of construction they may be using). This is not a workable scheme even for amatuers with large budgets.
Hoosiers likely enjoy a numerical edge as many drivers are experienced with the behavior of their compounds due to earlier experience with their DOT racing tires (something Goodyear doesn't offer), though it could just as easily just be cost for similar sized tires. Hoosier also tends to be at the leading edge in racing tires (and are just now beginning to offer radial slicks of their own for sale).
